Ive pretty much decided to get 2 12 type R's for my car and the AQ 1200D. Now i was going to get one sub for now and then another one later. I know that if i get 2 of them the 600wrms to each that amp puts out would be fine daily, but what about the 870wrms at 2 ohms to one sub? Could I just set the gain so it puts somewhere around 600rms and leave it there till i get my second one, or would that not work?

You should be fine.
Just set the gain correctly and don't clip the amp.

How would I end up clipping it if i set it below the rated voltage? just wondering so that i dont do it and waste some money.

It will not be wasting $.
That setup at 2ohm will be fine...and you have room to upgrade to the 2nd sub later.
