I have a 52" LCD mounted above the fireplace, and I am adding home theater system, so I was wondering if putting the center channel in the ceiling would affect the surround sound quality!

It will but if you get a speaker with an adjustable tweeter you can obtain resonable results.

The center should be as close to the as practical. There's a reason they put the center speaker(s) in movie theatres directly behind the screen.
