I have a Onkyo 650 package and I am upgradeing the front mains. Should I first switch the front mains with the smaller back speakers, and get rid of the back speakers? Then put the new ones up front?

yea for now i would just put the mains as surrounds. make sure you get all 3 speakers in the front first so the front sound field will match. later on you can add new surrounds and then the subwoofer.
